Fix discard for paired end reads

Currently individual reads are discarded if they fall within a blacklist region. However, the correct behaviour would be to discard read pairs only if the fragment falls in the blacklist region in its entirety. If one read in the pair falls outside a blacklist, the location of the fragment is actually well-defined, e.g., on the edge of a tandem repeat region.
