Add --diff-filter=d to git diff so deleted skills are excluded from the changed skills list. This prevents false failures when a skill directory is removed (e.g. research-findings, tool-scaffold). https://claude.ai/code/session_01H4fneYWaW8CUQz9ar7Bo7z
