[BUG] Template config overrides are not working

It appears this change may have broken the templates. Previously, if a user defined a template, it would pass through with the parsed config, but afterward the templates is being reset to an empty array, so its not matching on any files.

@swcarter007 Just so I understand fully what you mean, when you say "user defined", do you mean via the CLI args, trying to add data to the template config?

Or the config itself loses the templates?

@swcarter007 this should be resolved with version v2.3.2, but please let me know if it isn't and I'll reopen this issue

Sorry I haven't responded in the meantime. I was referring to trying to pass them in via the CLI args where between one step and the other it was wiping out the templates that were passed in into an empty array.
