Can you explain a little more what goes where?

I've got an nginx webserver on a local network that does not connect to the web. I'm trying to get the other hosts on the network to trust its certificate. Can you explain which files go where? There are four files generated, four total .pem files, two of which were placed in the domain_name folder that was also generated. Thanks for any help you can provide.
